Desklamp is a good reader app. Look for the earlier version though. It is not available on any app store, just download from the web. It is an independent project made by some IITM folks. It can make notes on the right side as well. It was designed ground up with reading and note taking in mind.

there is one disavnatage on desk lamp that all the highlighted part and notes of pdf are not visible on pdf viewer.

LiquidText works best for me. Not sure whether it's available for non-iOS devices though
